    why keep opened chests?

There is a bug at the moment. If an opened chest is in the same square and on top of an unopened chest, you cannot open the unopened chest. It is possible that the fix is to change a routine called "chest_check", but it is not called "unopened_chest_check" so it isn't clearly the right error to fix.

Things would just be easier if chests were removed after opening. Why are opened chests still in the game?

In ZAngband, opened chests could be sold. Perhaps if they could be sold to the general store it would give good flavor. They most likely wouldn't be worthwhile, but it would be an added perk if you brought up to town a full chest to save on inventory space.

I agree that opening a closed chest under a opened one should work.

Cugel the Clever was ecstatic. He had killed many an orc to get to this Large Iron Chest. As he opened the chest and emptied it, the chest realized no-one would ever use it again. Facing this existancial crisis it wailed and vanished into the 'empty brass lantern' plane.. Cugel shrugged as he took his ten level stair case walk.

There's no existential crisis. After something is no longer relevant, it is removed gamewise even though presumably the pieces remain. We don't see bits of broken arrows, empty scroll casings, half-burnt hafted weapons etc.

Are you actually arguing that there is a point to keeping open chests around?

But they weigh so much they're not feasible to carry around.

Perhaps maybe make the jeweled chests sell for a lot (you know, since it's jeweled)

Can you squelch open chests without squelching closed ones? If so, that would serve as a workaround until the bug gets fixed.

Nah. It's a pet peeve, I've always wondered where brass lanterns went to and now I will wonder where the chests go to. Especially that large metal 60 pound one

                I do squelch open chests.

That just means that the squelched chest on top causing the problem is invisible.
