I've done some more testing and have a build which may fix the problem, based on Kevin / roustk's work.
ElectricPaladin, is there any chance that you - or anyone else suffering from the same problem - could verify two things:
1) That you still suffer problems with the recently-released 3.0.9b build ( http://rephial.org/downloads/3.0/angband-3.0.9b-osx.dmg )
2) Whether or not a tweaked 3.0.9b fixes the problem: http://beent.je/Angband-3.0.9b-osx-uidtest.dmg .
There's some question as to whether there'll still be problems with the Preferences file, or whether that will be immune to this bug, system-handled as it is... fingers crossed.Comment

I've contacted ElectricPaladin directly, who is currently without the mac this was encountered on, so he can't test it in the near future.
I've done some testing by running the application as the root user, which does then identify the console user correctly, and as the preferences are handled by another Apple API we *should* be good.Comment
