I just ran across a !Self Knowledge. Since you can always look at self knowledge in the ~ menu, I though this had been removed. Is there a difference in the functionality?

Yes. The knowledge menu tells you only what you already know. The potion tells you all your abilities, including from as-yet-un-IDd items.

But the potion has been removed in trunk anyway.

"trunk" as in tree. It's the main line of development in a source-controlled software project. When the time comes to make a release, it's a "release branch" (as in 3.1.0, 3.1.1). If you go off doing your own thing, and eventually merge it back into the trunk, it's a "private branch." When somebody else takes your code and makes his own variant, it's a "fork".

In this case, it's what you get if you download angband from svn.
